[cmake] workaround FS#1687 until there is a proper fix

In flyspray/FS#1687 (closed) a problem related to -isystem compared to -I include parameters is reported. This is a work-around to disable the new cmake behavior, until we have a proper fix. The new behaviour disables warnings from the core modules, which a no-go w.r.t. all our deprecation warnings
